Sorry, I'm asking because I honesty don't know.

When game and fish regs say; "no shot larger than 2 shot," Does that mean the size of shot or the number?

I understand 1 shot would be bigger than 3 shot, but 3 is a bigger number than one. lol

Am I over thinking this? I just want to be legal.

You're over thinking it. It means no 1,B, BB, BBB, T, F etc...

Welcome to the WFF. Basically, the bigger the number, the smaller the shot.
